NFC does not seem to be able to control the "Vocabularies" position (from core, not CCK).
It is not available in "Manage form" and does not longer obey to the "Manage fields" positioning when NFC is enabled.

@jvieille, did you resolve this? I believe the order is determined by how the vocabularies are ordered in the Taxonomy admin page (admin/content/taxonomy). At least that's how I reordered the vocabularies for nodes with multiple vocabularies.
