Lets say I have two main product categories and several subcategories.

How can I add them to my Primary links menu with the subcategories being drop down lists?
By default the Ubercart categories always appear in the sidebar I think.

You just add their paths to the primary links, where do you get stuck?
As for them being dropdowns, that will depend on your theme. I've previously used "Nice menus" to get nice drop-downs, but that will break your theme (as nice menus come with their own basic theme), so either you will need to theme the new menu yourself, or find a theme that already provide a dropdown primary menu.
