Couldn't find similar issue here.

After upgrading to 6.x-2.x-dev version delete link disappeared on comments and visible only to user #1.
Even admin user with ALL permissions enabled doesn't see the link.

What can be the problem?

Did you upgrade anything else at the same time? AF doesn't do anything with access control.

In general, I don't recommend using the dev version unless you're just doing some testing. Dev snapshots are frequently broken.
