I'm using Video module and Amazon s3 for uploading and streaming of videos. The issue that I'm facing is that I'm unable to upload anything above 96MB (yes tried .htaccess and my hosting provider won't allow).

Yes, I can change the hosting service that may allow large file uploads. Any recommendations of course will be appreciated.

What I'm looking for is a way to upload large videos, probably directly to Amazon s3 (or Zentrancoder). Point to be noted is that the user uploads the video through a cck filefield and so ftp will not work.

Looking for a solution to this issue.

yeah, most of the hosts do not allow, but you can do it by using drupal tweaks module. I've set mine to 400M!

I am also facing same type of problem , i have also increased the max execution time and php limit , but it is not working, but not succeeds

As it is s3 you could ask them why it is not working? It may be better to handle large uploads outside Drupal and outside php.
