I am trying to use this module in a multisite install (6.19) where I have about 150 modules available in sites/all/modules. I get the following error intermittently on the admin/build/modules page.

A script on this page may be busy, or it may have stopped responding. You can stop the script now or you can continue to see if the script will complete.

I enabled module_filter on 3 of my sites in the multisite install, 2 of them have memory set at 64M and one has memory set at 160M. I got the error on all 3 sites.

I'll post back here if I discover a solution.

Any luck?

I am having this problem with the primary links menu edit, i've tried disabling the drag/drop functionality but still unresponsive js appears and hangs

Sorry, no progress to report. My low tech solution was to not use Module Filter module because of this issue.

Do you have other JavaScript modules installed? Namely jQuery Update?

I tried using this module again a few weeks ago and didn't experience the script error I reported back in November. I've since enabled the module on several of the sites that previously had the error without any problems so I'm closing this issue. I don't know what changed on my site but the problem isn't with this module.
