The jwplayer works great with Lightbox2 and supports galleries, size control, description and escaped content in the description for styles, links, etc. [gallery|size][description with escaped stuff]

Is there any way to allow the skin of the jwplayer to be changed?

Well you did the right thing by raising an issue, rather than adding it to the forums. However, you put it under the "Frequently Asked Questions" module rather than under the "Lightbox2" module. So next time pick the right module :)
