None of the theme settings from the 1.x or 2.x versions of the theme were ported over, as Fusion Core handles all theme settings for the theme now.

So where do I go to change the colors for Base color, Link color, Header top, Header bottom, Text color?

There is no color.module support in the 3.x version of the theme, if that is what you are referring to.

The Fusion version of the theme comes with a local-sample.css file, which can be renamed to local.css and used to hold any customizations to the theme. More documentation can be found here: http://fusiondrupalthemes.com/support/documentation/customizing-your-theme
