It would be better if the checkbox were changed to radio buttons, so that the options can be explained better. A third option would complete the selection, eg.:

  • (◉) Tag all terms
  • (○) Tag only the highest hierarchical term (ie. terms with no parents)
  • (○) Tag only the lowest hierarchical term (ie. terms with no children)

This option is no longer supported in the 7.x branch of Tag API/Autotag, so I'm afraid this will not be fixed.
