...ran into these "undefined index" errors all over the place upgrading from d6 to d7 beta. For fields, I took the advice of someone here and went to the content type, clicked on "manage fields" and then saved.

Since this looks like it relates to comments, you might try checking out the comment settings for the problematic content type and then saving.
