I know it's still beta, but I am really excited for the new version and I want to get as much done with my site with what's available now.

What I want to do is have an article and a downloadable file repository.

I know that there is a way to tweak the taxonomy and organize categories, but is there a way to list everything by category on one page?

For instance

Heading

Sub-category

Content Item
Content Item
Content Item

It would also like the url structured mysite.com/heading/sub-category/content_item

Can 5.0 do this right out of the box?

In short, no. You will want to use views, pathauto and probably cck in conjunction with the core.
