Is there any way to use domain access and site verification module together?
I want to use different verification codes for different domains.

I looked very quickly at the SV code, and I think it's more complex than that, more along the lines of Domain XML Sitemap. This problem would require a custom module or an addition to SV.
You could possibly use Domain Prefix to prefix it's database tables, though.

I just verified four sites created using the domain module with google webmasters.
The module prints out all 4 tags and the webmasters tool is able to pick up the correct one.
Unless some other tools have a problem with this approach, this may not need to be fixed per see.
Of course, it can be debated that this is not a clean approach.
