This is not a bug, the ReadOnly parameter was moved into the Commercial license as a feature. However ReadOnly is able to be enabled by recompiling the free open-source build
I have posted a guide on how to recompile the Flex 4.0 build of Flexpaper using Adobe Flash Builder 4 so that its ReadOnly parameter works, disabling Print and Copy functions.

baxpace CreditAttribution: baxpace commentedDoes anyone know if the commercial version of FlexPaper works with SWF Tools? I'm having a hell of a time trying to find out where to put the License Key and am starting to wonder if it's even possible. Looking to disable the print option as well.

This doesn't seem like the right way to go about things. If I edit this file, won't it be overwritten when I update the swftools module?
