By default the at_panels_everywhere template is placing duplicate menu's within the main template.
(duplicate-default-menus.png) & ouput looks like (default-output.png). They can be removed manually.
Also I selected superfish menu to be placed in #menu-bar region of template however when I go to blocks there is no sign of the region in the at_panels_everywhere subtheme and the superfish menu has been placed in the header instead? (menu-placement.png) & (blocks-menubar-missing.png) Is this right?
I'm loving the adaptive theme jeff, thank you for all your hard work. I think these are just a few tweaks that need to be made for the panels everwhere subtheme unless i'm doing something wrong.

Other issue regarding missing regions in atpe not corresponding to blocks page is still relevant.
