I'm actually going to close this issue. Given that both the following modules already exist and they have their own issues/workflow, I would like to keep these there. I do not feel that the base theme should implicitly define one or the other and in fact should remain neutral. Plus this would add even more upkeep to this base theme (which none of us really have the time for).

I've created a new panels style plugin here:

It supports Panel, Well, Jumbotron and Alert styles for panes and regions with configuration options.
