Adaptive Theme uses #main-content and AT Panels Everywhere uses #content
I can roll a patch but which do you prefer? :)

Jeff Burnz CreditAttribution: Jeff Burnz commentedNot yet committed, not sure if this is the right fix because it removes an ID that users might be using for CSS or JS in their themes and could break existing sites. I'll have a think about it.
Remember - if you are using AT 7.x-3.x you can alter the skip link target from the appearance settings:
Extensions > Markup Overrides > Accessibility > Skip to navigation target ID
This should serve as a workaround until this is fixed - change it to whatever you need (maybe #content).

DamienMcKennaWhy the hesitation to fix a bug in ATPE to make it match AT's output?
