Changing to Bootstrap with a subtheme but now I was wondering which WYSIWYG editor would be best to use? Any suggestions or should I just use the standard Drupal.?

I'd recommend CKEditor. I'll eventually be releasing some CKE plugins specifically for Bootstrap.
