In D5, the secondary links were the second level of the primary links menu. So Zen put them just below the primary links.
In D6, the secondary links defaulted to a "secondary menu" which could be anything, like legalese, etc. So Zen put them at the bottom.
In D7, the secondary links default to being the links from the User menu and (really, really late in the d7 cycle) were moved to the top of the page just below the primary links. ala d5. :-p
I like the placement Bartik uses for the secondary menu, in the top right corner of the header.
