I don't want node gallery menus to be "baked in" to my navigation, menu system, or blocks. Is there a way to remove this or put it in a different menu/block? Same goes with "My Galleries"

Sure, just use the core menu system to disable or move the entry. Nothing special for Node Gallery here.
