I'm afraid this isn't enough information for me to diagnose the issue. If you look at the page source, is anything related to the menu being output in the header? Maybe if you sent me a link to the site I could get an idea of what the problem is.

Sorry about that. Yeah not much to go on.
I can't see anything in the code that looks like the login being output. Although I am seeing links to book pages on pages that are the top level of a book.

What links have you assigned to your secondary menu that you would expect to see? Just login? And are you using any contributed modules that alter menus and/or books in any way?

I think I may be confuse.
I must have added a link for the login in page.tpl.php myself and then forgot I did it.
Then I overwrote the theme with a fresh download.

I then realized from the above mentioned thread that the theme would actually place links to login , account, etc.

But I'm not seeing how to do that. How would I assign links to the secondary menu?

OK maybe that wasn't the most brilliant question.
I just added a few links by going to menu and then secondary menu.
For testing I added a link to /user and /contact
Still nothing showing.

Must not be my day

Yes I did have modules enabled that would alter the menu but I have disabled and uninstalled them
