I'm using CKEditor and Drush on all my projects. All time when i update ckeditor by Drush, CKEditor directory is removed. I know that is a Drush issue, and it's possible to define any directory to place CKEditor, but i think that defining sites/all/libraries as default can avoid many mistakes and problems for many users. And not only for the CKeditor, but also to CKFinder and all other plugins.
