I installed Plupload integration module to work with the "media" module.

Afterward my dhtml menus stopped functioning (like dhtml menus was deactivated).

Not only this, the CSS affecting my main navigation .active and .active-trail states was broken. The CSS was in the rendered page, but for some reason it didn't apply the changes. Weird.

So after trying all kinds of things, I disabled Plupload integration module and... voilá. Everything works.

Plupload integration doesn't load the Plupload library or the CSS on every single page. It is only loaded in specific pages.
So, did your problem appear in all pages or just the pages that Plupload was actually loaded into?

@finedesign, can we get some more feedback from you (see #1)? Where you using http://drupal.org/project/dhtml_menu? Can you try latest 7.x-1.x-dev and check if problem still exists?

Sorry, several months have passed and I am no longer using the Media module for projects. If this is critical for you, I can try to recreate the error, but it would not be without a bit of work.
