By clearing the menu cache on one subdomain, I can get the correct menu to show, but that menu then replicates to other subdomains. Clearing the menu cache on the second subdomain brings the correct menu up, but then that menu is what is display on all other subdomains.

This is obviously a caching issue, but I'm a little confused as to where to start with debugging this. Any help would be appreciated.

I am not exactly sure what the problem is to tell the truth.

The same menu item will have exactly the same configuration (the same checkboxes either on or off in "Manage item visibility per domain" section on "Edit menu item" page) on all domains, it will not change from domain to domain. I don't think then it would be anything cache-related, as it is the same cache entry used throughout all domains.

Could you try to replicate your issue on a clean Drupal installation with Domain Access and Domain Menu Access modules only, and if it still appears, let me know the steps to replicate it myself?

I'm having the same problem trying to set up 4 domains with domain access and I18N. I originally had all my menus set up and enabled through the default domain. I have tried both having the menus enabled, and hiding them from the default and two other domains, and also having them disabled, and showing on one domain, but when ever I flush the cashes they either all show, or all hide. Have also tried creating menus through views and showing only on designated domain. There the menu link would show on the structure/menu on the chosen domain from views, but not the default, and again when I flushed the cash, the menu would show across all domains on the front pages.
