Any link to a custom CSS file in the global appearance settings screen causes the nice menu to display vertically instead of horizontally as configured. Even an absolutely blank file, as long as it's referenced, will cause this effect. The untouched nice-menu-default.css file when used as the custom css file breaks it in exactly the same way.
