I have these versions installed to test and when using Panels (adaptivetheme or simply flexible), the panel content now lays against the div. Doesn't seem to include any margin or padding and manually doing so seems to break the layout. This is an intranet, so I can't really link to the site, but could post screenshots if the above description isn't accurate. Is there something I'm missing or is this a bug?

You should only be using 7.x-2.x subtheme on 7.x-3.x unless you are testing. Do not expect this to work in production, and things will change on those sub-themes to support the new framework. Not huge things, but there will be changes needed to make them run better.
