The module is complaining that it can't look inside the private files directory of other sites in a multi-site installation.
Could the file_scan_directory in _advanced_help_parse_ini somehow exclude sites/ other than 'all'

Feel free to reopen if you can describe how to reproduce this on a clean multisite install.
