I am using this module with Search API for the first time and the links in my facet are still built with /taxonomy/term/1/... and not the term alias.
Moreover, when I click the links the facet block desappear.
Did I miss something ?

Yes, I enabled Pretty path then I configured SearchAPI facets and the URL alias to standard path.
My site is bi-lingual with Internationalization i18n.

dasjoit seems like the path contains both the non-pretty + the pretty path. there must be something wrong when detecting the base path.
could you do some dpm() around here:
http://drupalcode.org/project/facetapi_pretty_paths.git/blob/refs/heads/...
also i'd be interested in the urls that you are coming from. say try it once without any selected facet and then with a facet being selected

dasjodpm() is a function provided by the devel module that you can use to output any variable. short on time because of drupalcon :)
