The mail CMI conversion issue: #1821420: Convert mail variables to cmi

$conf variables in settings.php are CMI overrides. You can find the original variable in sites/*/files/config_*/active/system.mail.yml. A description on variable overrides can be found in settings.php under Variable overrides.
