Drush says file can be removed, but then re-creates it

drush fu says:

The file xxx.features.field.inc has been deprecated and can be removed.

But whenever I delete it and run drush fl it says

include_once(): Failed opening 'xxx.features.inc' for inclusion

and has it marked as overridden.

Running drush fu re-creates the file, but then the deprecation message returns.
