I recently stumbled into this utility and it works fine in normal Drupal structure. Unfortunately, Acquia has a different directory structure that makes this utility to fail.

Error:

Failure: Unable to discover DRUPAL_ROOT. You may want to explicitly define it near the top of registry_rebuild.php

how is your file structure showing as different? To my knowledge, drupal docroots on AH aren't any different than anywhere else.

Acquia Support and Remote Administration use registry rebuild often (without this patch), and it should work with client sites.
