Actually, the theme discovery should probably include an additional check for a "templates" directory for sub-themes:
Also, it really doesn't matter where the files live inside that main directory (ie: sub-directories don't have to exist), it's just this way for the base theme because it's easier to organize all the files that we have to manage.

If there's something you want help with here, just let me know. I wanted to add a comment to let people know where to find the base theme .tpl.php files so that they could be copied to the [sub-theme]/templates directory to override. [sub-theme]/templates/page.tpl.php works fine, so there's no need to have an "additional check for a "templates" directory for sub-themes", but maybe I'm not understanding your comment.
