Also, it really doesn't matter where the files live inside that main directory (ie: sub-directories don't have to exist), it's just this way for the base theme because it's easier to organize all the files that we have to manage.

I wanted to add a comment to let people know where to find the base theme .tpl.php files so that they could be copied to the [sub-theme]/templates directory to override. [sub-theme]/templates/page.tpl.php works fine, so there's no need to have an "additional check for a "templates" directory for sub-themes", but maybe I'm not understanding your comment.
