The top two 'page not found' errors listed in my administration report are by far from flexslider. They are:

sites/all/libraries/flexslider/scripts/shBrushPhp.js

and

sites/all/libraries/flexslider/scripts/shCore.js

I got the library from gitHub, as outlined in the instructions. There is no "scripts" directory, so I'm assuming that there must be some code in the FlexSlider module that is looking for these non-existent libraries. Has anyone else encountered this? How did you rectify the situation?

Same problem... it's some kind of conflict with SyntaxHighlighter.
Anybody got a solution?

Could have been a problem with library versions. Re-open if still experiencing the problem with latest versions of module and library.
