I am having no luck copying this file to my theme directory, clearing the theme registry, and then modifying the file for my site. I've had no problems doing this with other templates. I'm guessing that only "template_preprocess_outline_navigation" will do the trick for me, but wondered if there were plans to include this template copying funtionality?

beginner CreditAttribution: beginner commentedYou are supposed to be able to copy and edit this template in your theme. I am using all the regular drupal hooks to declare the template, and themes take precedence over modules, so I don't know why you can't do it...
I have no experience in overriding modules' template files in themes. Check the documentation. Ask on the theming mailing list...
If it turns out that it's this module who does things improperly, it can be considered as a bug and it will be fixed. But I need to be told where there's a mistake, because I don't see.
Otherwise, there's little I can do.
