I think it would be nice if there's some way to display how many heartbeat messages of a user is unread.

unread? It's a module that shows activity streams. They are not private messages or billboard functionality inhere, sorry

What does private messages and billboard have to do with activity streams?

The stream shows the latest activity relating to a user, it would be nice if the user can know if there are new activity that they haven't yet been informed about.

this is not possible with the current approach. I would have to save in a new table all "viewed" per user ... and i did not intend this.
If you still want such advantaged features, it is certainly possible with a custom module. E.g. when something gets logged, log it to your extra table as well (uid - uaid - viewed boolean) ).

But i won't implement this in the near future. The change is too big.
