I just have started using Rubik as administration theme and I really like it so far. However I use the Toolbar module to provide a simple navigation menu for site administration. The Toolbar places the same user links ("Hello user", "Logout") in the top right corner as the Rubik so it would be nice to hide it in the theme. I think a sub theme is not the right solution when this can be done by a simple theme setting so I created a "Display user links" setting for Rubik.

This has not been fixed. The 6.x release is not being maintained. I would upgrade to Drupal 7 or you can attempt to reroll the current patch. https://drupal.org/patch/reroll

Sorry for the confusion, I am using the 7.x version. I guess it's the "breadcrumb" links (by class) that I am trying to hide as they are duplicates of the ones in administration menu module. Is there an option to do that? Should I open a new issue?
