tim.plunkettYou can't include your own versions of third party code. The CSS and JS has to go, and I'm not sure about the swfs and images, where are they from?
You have an includes directory, might as well move your .inc files into it.
There are a large number of coding inconsistencies, please run your project through http://drupal.org/project/coder with the setting of "minor" (to catch the most problems), and set this back to needs review after that.
