Hi,

I have a problem that the root directory of IMCE browser is default/files and it even defaults to ctools/css. (See Attached)

This means that all the files that are uploaded to ctools/css directory are cleared whenever the cache is cleared, I want to prevent the users from uploading to this directory. How can I change the root directory to be something like files/uploaded_images ?

You should create configuration profiles for your roles at admin/config/media/imce.
