You can rebuild this bug in the server condition as follows:

  1. a clean Drupal 7.12 installation
  2. Omega 7.x-3.1

After creating your own subtheme, go to this link: /admin/structure/block , and put any block into your footer zone, both footer first and footer second is OK. Then go back to your home page, you will find a blank section under the footer zone.

that blank section is from the fact that you dont have a full screen height full of content. the body and page of the site will only go the height of the content and the rest is left blank. Try putting in some filler content to see if it goes away. Changing to a support request as this appears to be functioning as normal just needs the content.

Additionally if you have a link to where this is occurring I can take a look into it.
