Hi, I dont have time to update barracuda/octopus now...... its workign cool.... but I am wondering if it is ok to upate core modules by running drush up command? OR will that kill my barracudda/octopus setup?

No, it is a recipe for disaster, totally against Aegir principles.

Note that you don't need to upgrade BOA system to create new platforms and properly follow best practices for sites upgrades.
