Are there any plans to add the ability to link to pages defined through the Chaos Tools page manager? Similar to with Views, this would cover many common use cases.

I don't know Chaos Tools page manager so I have no plan to do it myself.
But if you have some programming skills, you could start a sub-module to add support for Panels/Chaos Tools pages: CKEditor Link provides hooks so that it can be extended.
