check_query has been removed from CVS-head. All modules should stop using it.

Ehm, the CVS version of the project module does not seem to be using check_query(). I already fixed that in November 2004: http://cvs.drupal.org/viewcvs/drupal/contributions/modules/project/issue...

Maybe you downloaded the wrong version, or maybe the module is not packaged properly.
