I've tried this on the wireframe and Open Academy Default Theme 7.x-1.0-beta3 on local install and pantheon using clean installs on both.

To reproduce
After a clean install, while logged in as admin choose to "customize this page".
Click the paintbrush icon beside any panel to bring up the pane style dialog
Click the radio button for any style not currently selected and you will get the output in image 2

Possible Causes:
Could it be a View error or an ajax issue?

Could be related to http://drupal.org/node/1754086 but local install was running on PHP 5.3.15 and Pantheon was running PHP 5.3.16

Does not seem to affect other content types like courses, news items. Only the default homepage of a new install seems to have this issue

Not sure if its relevant but the status report shows $info['types']['fieldable_panels_pane'] as a token types are not defined but have tokens:

This is fixed in the latest dev, where panopoly has been updated to latest dev code. The issue was in panopoly_magic.
