I have tried on two different installations (both using Kickstarter 2: full demo store and not) and with both the Add to Cart button disappears after a permissions rebuild. In status report I get "Node Access Permissions Disabled" and have rebuilt a number of times with no change. I also double checked that the permissions are checked for "Access checkout"

Commerce File does not implement any node access grants similar to a content access module, so you would not get a "rebuild permissions" for this module. I would suggest checking the settings for any access control modules that you might have installed.
