I have a template file in my theme directory which themes the content to be rendered with it. This template file has several regions in it which are all declared in my themes info file. When I use display suite to put content into those regions, it works perfectly, but if I try and add content using blocks or context these items to do not render.

Is this expected, or have I got a configuration issue somewhere locally?

It's not 100% clear to me what you mean. Display suite template regions can't be used to insert random blocks controlled by context module.
