What is the proper way to add links to the footer (sitewide obviously)?

Can I create a footer.jsp file somewhere and call it as an include?

Or does everything need to be via the content types?

Create a menu using the admin interface. Add your links. This will create a block for the menu. Use the admin interface to put that block in your footer.

No coding necessary to this point. All that is left is to alter your CSS to format the menu how you'd like it to look.
