You are using the token [user] which has a -raw companion available [user-raw]. For Pathauto patterns you should use the -raw version of tokens unless you really know what you are doing. See the Pathauto help for more details.

This confused me as well. In admin/settings/pathauto under "Node path settings," it says

[title-raw]
Unfiltered node title. WARNING - raw user input.

I instead used [title] thinking it wouldn't be "tainted" like [title-raw] might be. I was surprised by the message I saw:

But it made more sense after reading admin/help/pathauto. Does this have to do with the fact that pathauto uses the token module? Maybe the "WARNING - raw user input" line should be changed to something that implies -raw patterns are preferred over their non-raw counterparts (if I'm understanding this correctly).

I'm using version 5.x-2.0.

Yes - and a duplicate of several others. Basically we can't change those WARNINGS because they are relevant in some areas that the token module is used. I'm going to leave this as active so that people are more likely to see it but I don't plan on responding about it much more.
