I have the problem, that "add pane" or "Save" does not work the way it should. It is the button within the ajax-popup-window. The ajax-popup-window works fine.

It works the first time for the first pane in one panel. It does not work for editing the pane neither does it work for adding additional panes.

I have jquery_update installed - but i worked well in the versions before - i replaced jquery again with the old version - but there was not improvment in functionality.

I don't know if this is your problem or not, but it worked for me. You might want to check out John Morahan's sql suggestion at http://drupal.org/node/230337. I hope this is helpful to others as well.
