Currently the merge script only supports allowing content and user modification on the production site. More people would find this useful if there were less restrictions, and allowed modifying blocks, etc.

Theoretically this is now possible in the 6.x-2.x version. There will need to be testing and likely minor optimization to make this work. I'll look at it one of these days.
These scripts are optimized for one development version and one production version. The need for reducing restrictions appears to be when there are multiple production and development versions and distributing changes across multiple sites. As such, I'm lowering the priority.
