I have decided to use Salamander theme (version 6.1) as a base theme. Here are things I have done;
1. made a copy of it so that I have the original
2. made simple changes on the page template such as moving the search box down, removing the secondary links to the footer section
3. I cleared the CACHE (admin > site config > performace)
4. I disabled the CACHE for now

Here is the problem;
the website still shows the search box where it was originally placed
the secondary links still show right under the primary links, although it does not exist on teh page template anymore

So, where is it pointing to?

when I was doing the changes (one change at a time and test the effect) I saw the changes but the disappeared when I continued doing other admin tasks.

According to the instructions

I went to admin > site configuration > performance
and
clicked on the Clear cached data button (three times). I got the "caches cleared" confirmation message, too.

No avail.

I have checked again my page template. All the changes I have made are there. I do not understand anymore.
any other troubleshooting ideas?

when you copied the theme did you update & rename the .info file? also, check the .php files for hardcoded paths and make sure they reflect your new directory....

How weird is this... When you mention renaming the .info file I did not think that this would have an effect because:

when I made the copy of salamander, I simply created a folder called "copy of salamander". I made the changes to the original salamander files under the folder called "salamander". In fact they both carried the same .info file.

I think, since the .info file in teh copy folder was used first, the theme engine refered to that all the time even though I used actual folder. Now I have removed the copy folder from the theme folder and cleared the cache everything is working... how strange...

SO, it looks like:

when you optimise or configure a template do not keep the original theme copy in the same theme folder.
