I know this might seem like heresy to many, but after seeing the usability study posted at Dries' blog ( http://buytaert.net/usability-usability-and-usability ), I realised how often this has seemed annoying and confusing to me.
Whenever you're dealing with the menu system's dropdown menus or just the menu in general, the admin-tree tends to get in your way. It just clutters the list, and I have never found myself in a situation where I actually wanted to edit the admin-menu or place my own stuff in there (besides doing it in a module with hook_menu). That would only make it even more confusing to admin the site if things are not where they belong.
So I think the ability to do anything with the admin-part of the menu tree with the web interface should be disabled by default and the switch to re-enable it should come with a warning.

Susurrus commentedI don't think the addition of another setting is really the way to do it. That just adds to the documentation as well as more interface.
I think it would be silly to pretend that there is only one way to organize the admin menu, which is what were doing if we make it hard to change it. By allowing the user to customize it, they're able to determine "where things belong".
