I have a content type with two fields of the type imagefield, each with multiple values. The images are viewed using Thickbox.

When viewing one of the fields with Thickbox, it shows also the images of the other field in the sequence.

You can see this in http://www.gurusfeet.com/guru/ramana-maharshi#tabset-3, click on one of the photos and hit next in the thickbox. The pics relating to the other imagefiled (which appears in http://www.gurusfeet.com/guru/ramana-maharshi#tabset-4) will also be shown in the Thickbox sequence after the pics of the current imagefield end.

In version 2 I have a setting for having the gallery be images within a single post or all images on the page.

What you need is a third alternative to have the gallery be images within a single field.

If you update to Thickbox 2/Imagefileld 2 etc. you can test this patch and see if it works like you want it to.

With this patch you get a new "Per field gallery" option for the setting "Image field gallery".
